Though I have a lot of favorites in the mainstream crowd, I figured pointing a bit of attention at some of the more obscure mangas never hurt (All of these can be found on mangafox, by the way).

Three favorites of mine are Franken Fran, Vinland Saga, and Mira Niki. Franken Fran and Mira Niki are both a bit on the psychological/disturbing side, though in different ways. Franken Fran is about a young girl who uses surgery to alter human beings in radical ways (such as transplanting a human brain from one body to another, for example). She often means for the best, but a lack of understanding of human concepts leads her to perform surgeries that have horrific/disturbing results, believing them to be for the best of the patient. It's a good read, but not for the squimish.

Mira Niki is about a group of 'diary holders' who are tasked with killing each other; the last one standing becomes the new God. This is more on the suspenseful/intellectual side of things than Franken Fran, and thus a different sort of disturbing. It's less monsters and more horror at what human beings are capable of doing when offered the right reward.

Vinland Saga, on the other hand, is more of a historical manga, the first half of which focuses on the Viking's attempt to invade and take control of what we now know as England. It's a pretty interesting read, and walks the line between historical accuracy (the sort of lives these people had, what would be available to them, etc) and over-the-top shows of strength/human feat (punching a horse, for example).

Just read this one: Watashitachi no Shiawase na Jikan today. So fucking awesome. And sad, but awesome.

Then I recommend anything by Osamu Tezuka, Vertical has put out some amazing stuff by him. Check out MW and Ayako, they are both really great!

Also Yotsubato&! Blame! and Dragon Ball.

Gensomaden Saiyuki and its sequel and prequel are really worth reading : a great art, dynamism and an other interpretation of the Journey to the West which is the base of the story of Dragon Ball.

I have never been a fan of "super heroe" comics, read Vertigo and Indie stuff.

looking to expand my reading library, a friend suggested Manga but have no idea where to start.

Elfen Lied was a great one. Some might dislike me for saying it, but naruto and bleach are also very good.

What are some good manga that have ninjas in them and not Naruto I mena that is interesting but for me idk its not my thing. So whats another manga series that has ninjas as a big part of it?

Probably being a bit out-landish here, but I'd have to say the best manga I've read so far is Detective Conan / Case Closed. I don't think I've read anything like it, and it keeps roping me in to read up on previous chapters that I get a bit fuzzy on when I try to remember details. Teenage detective protege gets turned into a child and still has to solve cases while keeping his secret under wraps, and at the same time try to find a cure? Check it out if you haven't.
