I doubt it's even classified as Manga, but if want an excellent story and yet feel at the same time like you're actually learning something then I can heartily recommend Osama Tezuka's Buddha series. In fact, I'd say that Tezuka could comfortably be hailed as the Godfather of all Manga. Without wanting to state the obvious, the 8 books tell the tale of the founding of Buddhism in a manga-esque way. It's a fantastic story and so well crafted. Not one to miss and an excellent starting point into Japanese culture, modern and ancient!

The deepest manga experience for me yet is Homunculus. In fact it's one of the best works of art I've ever come across.

it's a quite surreastilic tale about a guy who after he drills a hole in his forehead, can see peoples real personalities in the most bizarre forms.

Deals with the subject of identity in an excellent way and to the more mature readers I recommend it wholeheartedly.

AIKI is a martial arts/comedy manga that does very well the comedy aspect. You will forget you are reading a Japanese book in a lot of ways. Most of it though is untranslated as it is very controversial in content.

It's by a man named Isutoshi who was a fan of manga and then realized he couldn't draw. So he started doing something he was both passionate about and could force himself into: porn. Isutoshi became his monniker for a few years and then realized he was kind of sick of drawing porn. While watching school anime he realized he could do that type of setting but with a twist: martial arts but with comedy! The rest is really history. Great read the jokes are funny and of the perverted nature without ever actually showing you full on nudity (for the most part).
